I'm the third game in my series.
My series is a subsection of another series.
There was a bit of confusion as to which Nintendo home console I was going to be released on.
Although I look like the other two games in my series, my gameplay has been changed to a more oldschool style.
I (and the two games before me) have a graphical gimmick of some sort.
What game am I?

It's the latest in this sub-series (ie there are only three games in total in this sub-series).

If that were the answer, you'd have to say which Metroid you mean.
But it's not that anyway.
Although all three of these games are on different consoles, it's possible to play them all on the latest one.
