The second is when it is revealed that Stands (basically, Psychic Powers personified) are created through a magical arrow forged from a meteor, which grants a Stand to anyone it hits. This arrow is later revealed to be not magical, but radioactive, and grants Stands by mutating the target's DNA. Given that the entire franchise runs on the Rule Of Cool, most fans just smile, nod, and wait for the next fight scene.

* And do not even get started on the 7th Series, Steel Ball Run where the aforementioned Stand abilites now come from exposure to Jesus's various parts that have been scatter across America. Again its Rule Of Cool so fans pretty much do not care.
o Part 7's Stands are actually caused by the opposite.
o But it sets the groundwork in Doing In The Wizard for Hamon/Ripple and the Spiral by stating they were only prototype attempts in developing stands.
