The program is really nice and allows you to view any window(real time preview) while other window is active...it has a feature to even click on those mini windows like you are clicking on the real window.

The program is called "OnTopReplica" and it requires .NET 4.0/4.5 framework(which is part of the windows anyway)and Windows Vista/7/8 with Aero enabled.

DeSmuMe - Separate the Dual Screens
1.Start DeSmuMe, enable Config=>Background Input from and maximize the window
    2.Start OnTopReplica twice
3.Right click on the first window and choose the DeSmuMe window (not the console if you have it enabled)
4.Right click again on the window, choose Select Region
5.Select the region of the top window and click on the Done button
6.Do the same thing with the second window of OnTopReplica but for the bottom window of DeSmuMe
7.Switch to some other window(to make DeSmuMe not the active window and don't minimize DeSmuMe)

That's all,you can resize both windows to any size you want and place them anywhere you want (the bigger the source window, the better the quality of the OnTopReplica window will be)

*edit: Found another software that allows you to split up and magnify windows - Window Watcher.
This one has a few extra features it seems.

It's still nice alternative as it uses MUCH less ram and doesn't require .NET Framework, don't require running multiple instances of the program for each window and doesn't have the memory leak that exist on the other program (the ram usage increases every time you resize OnTopReplica window)

Thanks for the hint. Tested it and worked like a charm.

Playing DS games on fullscreen is much better, but since most DS games use both screens, that can be done only if one of screens are suppressed. That can work in games that use mostly one of the screens, such as Megaman ZX and Castlevania games. However, it'd be nice to have the top screen being shown on fullscreen, while the bottom one being shown in a little window on the corner.

With apps such as OnTopReplica and Window Watcher, all of it can be done. However, it'd be really appreciated if that features were incorporated inside Desmume itself.
