I'd say GTAIV, the graphics and game play were amazing. I was 'wow'd when i saw the details in crashing a car, never gets old.

No seriously though, probably in Gunstar Heroes when the Emperor sacrificed himself to save the world.

 

Probably this one part in Persona 3 FES(Not sure if its in the normal version)where my male party members were trapped in a hot spring with the female party members not knowing about them being there and if they got caught they were going to suffer hell on earth.

I managed to avoid getting caught surprisingly enough, but I'm willing to bet that whatever happened to them if they got caught would've been hilarious.

In God of War II when you...In fact, all of it. The whole game is just epic.

After playing God of war 1 and 2, i felt like i needed to go to church to be absolved of my sins.

 

I thought those parts weren't needed to be done to complete the game.

 

I don't remember, but I'm sure it's part of the storyline.

And then you find out he's really been dead for the whole movie and the little boy never told him.

Umm, "ONE: Kagayaku Kisetsu he" for the PC is an H-game (though barely), but in Japan there are laws against porn in console games... The PSX port had the H-scenes removed.
On the topic of OMG moments and visual novels, there's Kagetsu Tohya, where after playing it for 20-30 hours in windowed mode I learn that "f" makes it go fullscreen >_>
Also there's OMGWTFOTL... the name says it all =/
