A known issue across most cards, due to SD access speeds, simple solution, open and close the lid of your DS a few times during the cut scene. There you go, you won't need to do that again at any point.

What's your micro SD card's brand and speed? Because if you have a class 2 card, it won't be fast enough to eliminate the freezing problems. I have a class 2 card and, like you, the intro movie freezes for me also. That's why I'm looking into getting a class 6 micro SDHC card. As a matter of fact, you should invest into getting a class 6 card just to cover your bases with other games that gave freezing trouble (like Castlevania PoR). Brands like Adata, Transcend and PQI cost around $30 or less and reportedly work well with the M3i Zero.
All I have it a Sandisk MicroSD 2gb card, and I've never had freezing or slow down issues with TWEWY or Castlevania: Portrait of Ruin. Pretty sure it isn't more than a Class 2 maybe either.
