Save type auto-that's always my problem.

CHange it manually-keep playing until it saves-exit and check to see if it's saving properly.

I hate the auto option-it never works right for me :(

...to be honest I have no clue.

With my games that I did try-I found each worked differently.

    Patients-and trail and error.

It might take awhile...but it might be quicker than waiting here.

    About No$gba:

When you load a different game than the last one -which needs different backup media to play- you lose the save for the previous game!
That warning is described in the readme file of the no$gba.
So, always backup your saves in a different folder.

That statement is not mentioned anywhere in the readme. The safer method to save is to exit the emulator, so the battery function can reload properly. They aren't modified by any other game so that problem shouldn't exist. If it does, then the Auto type will get around that.
