Rom trimmer help

So, I used a Rominator to trim the ROMs I'm using on a DS EDGE and after putting the trimmed files back on the flashcard, the games were unable to use the old save files that I had. The save files are still there but the trimmed ROMs won't use them and insists on creating new files. How do I make my old save files compatible with the trimmed ROMs?

Oh, I forgot to mention that I used the "auto-rename" feature on the trimmer. Would the changed names make any difference?

 

The ROM and save have to have to same filenames yes.
