Defeat one of the games once, take the code it gives you. Put that code into the other game and start a second playthrough. I'm thinking you can get the Secret(s) of Time from a second playthrough file.

 

as in the secret of time the one secret that gives you acces to farore

 

What? Just go in the door in the tree. That's how you get to Farore. For the codes you tell Farore, a second playthrough is the way to go.
