well there already been an application like this tho it slips my knowledge right now which was aimed at r4's it was a itunes store interface where people could download new releases and other DS homebrew and "sync" it to their SD card, tho it was very buggy

That sounds very odd, but considering that the memory cards mount as regular mass storage devices, there are already applications that allow you to sync the contents of a directory to another. I suppose building a pretty front-end to manage that should be fairly trivial. If you're after the "store" functionality, though, that would be a another story.
You seriously don't need a program like that. Just edit the names of what you downloaded so the numbers are gone, make folders for games of certain types ie RACING and FIGHTING and there ya go. Itunes sucks anyways, why want a program that's as annoying?
well not really syncing, but having a sorta online store is more eyecandy, but it helps to have a desktop sorta item which gives you acsess to all firmware updates new roms etc etc, even though romulation does that, its just mainly eyecandy
