I've read through a few topics on the difference between PSRAM and NOR.

So what I understand is that PSRAM is a the temporary RAM on the EZFlash, and you can load your GBA games into it and play them. The CycloDS will create a sav file for the game on your MicroSD. When you use NOR, it loads the game to the permanent memory on the EZFlash, basically making it like the GBA cartridge.

One thing I don't understand and can't find a clear answer to is how the Save Files work when you are playing a GBA game in NOR mode.

I played loaded up Final Fantasy Dawn of Souls for the GBA in NOR mode. I started a game, saved it, turned it off, then I restarted my DS and chose to play the GBA game in slot 2. It loaded up and I was able to load my previously saved game. Then I turned off my DS, and booted up the CycloDS, and loaded Final Fantasy Dawn of Souls in PSRAM mode. The saved game files were empty. So I turned off the DS, and booted up the GBA game in slot 2 (Previously loaded Final Fantasy Dawn of Souls). I went to start my game and the saved files were empty.

So, if I play the game in PSRAM mode it will delete the saved files for the game loaded in NOR?

Well if they're using two different structures to load the ROM and/or create the save file, I would presume they wouldn't be compatible. I guess the PSRAM just cleaned the RAM of anything stored if NOR did indeed use ram to help create the save file etc. (similar to oam and temporary oam buffers, stored into memory, or DMA for example). So if it has to clear the RAM cache of the EZFlash, which probably interferes with the other method of loading the ROM/save etc. So yeah. You might have to email the team about it for the specific details, they'd know best about your questions.
