Try changing the save type in the options of the emulator...

I have that same problem-that's why I stick to flashcards-less hassle instead of guessing which save type to use...

    what file?
the save file or the rom file?

The 2.6a save type is in auto when you first extracted it

I had mine set to auto-but it never helped-so try messing about with it if it says auto or if it's not set...

the correct DS save file is .sav i think, its the one that flashcarts use anyway (or maybe its just mine)

It's just the type that is named like that commonly. Which makes sense, since save .sav, in order to prevent confusion.
