Anyone know how or what version of No$GBA I need to play my copy of Pokemon Explorers of Sky from my R4 card and have all the save data still be there?
If your savefile inside your R4 is already .sav, any NO$GBA ver. should recognize it. If it's not already .sav, then as Loonylion said, you might need to convert it to .sav. Just use the latest NO$GBA, and make sure in the emulator setting before you load the rom, you set the savefile option to recognize "auto" or "flash 512kb" (since the majority of pokemon games uses this size). Also make sure both the .nds and .sav are named the exact same, else it won't be detected.
